Why are common words like "the" missing from the results?

Single-word function words are filtered out, otherwise every result would be dominated by "the", "and", and "to". Multi-word phrases are kept even when they contain a stop word, because "best time to visit" is meaningful in a way that "to" alone is not.

Should I remove a phrase that appears too often?

Usually you rephrase rather than remove. If a two-word phrase appears in every other paragraph, the fix is normally sentence variety, not deleting the keyword. If it reads naturally when you say it aloud, it is probably fine.
